The foloowing link wilol provide you with a comparison of the two programs. In a nutshell, what you said about NIS not having b/u and tuneup as N 360 does is the basic difference.
Speed - NIS 2012 has an updated engine as compared to N 360 at present time. The new version of N 360 is in Beta testing and will in fact have the same engine as NIS once it is out of Beta. I can't tell the difference in load factor between the two, but there are some differences in scans (what is scanned and how long it takes) in the new NIS 2012 vs N 360.
I'll leave that explaintion to one of the Guru's who have been doing the Beta testing of both programs.
