Even after I restored the program it removed it again even though I excluded it from the scan or whatever. The program is from a trusted source and I want to continue using it. If I restall it, it goes for a seemingly random period of time from hours to a week or so before the same thing happens.
Is there a way to prevent this from happening?

Let us know the name and version of the program which Norton 360 detects as a threat. Also, provide the information on the version of Norton 360 and your Operating System. Did you add the program folder/files manually to the Scan Exclusion list for AutoProtect and SONAR?

Howdy yogesh, and thanks for the welcome.
The OS I am running is Windows Vista Home Premium;
the version of Norton 360 that I have is 5.1.29;
and the program causing trouble is Magic The Gathering Online III
I have not manually added anything to the exclusion list, but in the file insight window under options I have selected it to be excluded from future scans.

Go to Tasks > View Security History. Check in quarantine if you have the deleted file, and try to restore it. You can add the file/folder to the Scan Exclusion list, here are the exact steps:
- Start Norton 360.
- Click Settings.
- Click Antivirus.
- On the Scans and Risks tab, under Exclusion/Low Risks, click Configure next to Items to Exclude from Scans.
- In the Scan Exclusions window, click Add.
- Browse and select the disk drive or folder or file you would like to exclude and click OK.
- If you want to include subfolders within the folder, check Include Subfolders.
- Click OK.
- In the Scan Exclusions window, click Apply > OK.
- On the Scans and Risks tab, under Exclusion/Low Risks, click Configure next to Items to Exclude from Auto-Protect and SONAR Detection.
- In the Auto-Protect and SONAR Exclusions window, click Add.
- Browse and select the disk drive or folder or file you would like to exclude and click OK.
- If you want to include subfolders within the folder, check Include Subfolders.
- Click OK.
- In the Auto-Protect and SONAR Exclusions window, click Apply > OK.
- In the Settings window, click Apply > Close.
