I want to initially run in "prompt me" mode as I set up a system and allow/block/define custom rules for applications.  After I've completed the configuration I'd like to switch NIS back to "Automatic Program Control".  If I do this, will the existing custom definitions still be in effect? 

Essentially allowing me to define access for some programs and allowing NIS to decide about the rest.

There should be no problem doing what you plan. You can set and reset the Automatic Program Control setting as you feel the need.
