About annoying windows with our Endpoint Protection Small Business Edition client

Dear sirs! After Windows update or update our Sun-Oracle java or Mozilla Firefox etc. our Endpoint Protection Client pop ups a window with Application Changed message. Can I disable such behavior - our staff confusing about and makes mistakes when choosing YES button (sometimes NO). I look at administrator console settings and not found anything... Thanks!
