CPU usage will go up for a full system scan. This will cause the fans in your computer to run to help keep the system cool. If you have not cleaned any dust out of your computer, it can affect the amount the cooling fans will have to run. Try blowing any dust off the motherboard components and the fans themselves, and then see if the fans run as much.

What you are doing will just help clean the case fan. You need to get the dust off the components inside the case. So yes, you need to remove the side or back of the system box.

It is normal for the CPU and hard drive to be working harder during a full system scan. Depending on the age of your system, this could create extra heat that would cause the fans to work harder to help cool everything.
