I was primarily talking about a file comparison, to check for missing or corrupt files or older file versions in the erroneous installation.
Although I was hoping that there might be a solution as simple as copynig some files between the two, as it is the same computer, same OS, but two different Hard Disks.
Gawain,
What makes you think that an update is missing? What problem are you encountering? A simple file copy probably wouldn't work especially when trying to overwrite any files in use, etc. I'm assuming you have a dual boot system with Win 2K Pro SP4 on each boot and that you have a boot manager involved (like Boot Magic). Starting with a description of the problem you're experiencing would be best.
I have 2 system disks (HDD), both having Systemworks, but one installation is acting up and reinstalling it doesn't work!
I think it's missing an important update!
So what I want to know is if there's a way to fix the problem installation using the other good installation?
My system is Win 2000 Pro SP4, and I have Systemworks 2006.
Can you describe in detail the error you are seeing? I’m curious what you mean by using one installation to fix the failed install on another machine. Do you mean a comparison of files, or settings? There not a way to repair the install on one machine with the install on another. However, you may want to start with contacting our Customer Support team to troubleshoot the issue:

This is a good first step in resolving the problem, since the chat service can allow the technician access to your system to directly troubleshoot the problem. Thanks!
