This is a known behavior that we are evaluating for future releases.
A computer infected with a serious threat that requires reboot/early load to fix might indicate the computer is in a higher risk environment than a computer that has always been clean. This is one reason to leave early load enabled.
We understand that this may not be the expected behavior, and that this impacts start up time, so we are evaluating changing this for future releases.
As I'm sure you noticed, once the threat is removed and the computer is rebooted, you are able to manually turn off early load.
