I've got NIS2012 installed, and when I look at the Windows Firewall it settings page it says Norton is managing the firewall. Yet today I got a message from the Windows firewall asking if I wanted to allow a program through. That seems to me like the Windows firewall is not disabled. I don't want two firewalls running. What is going on?

Yes, Windows Firewall is not disabled, but managed by NIS.

Control Panel > Windows Firewall can give you different information than what Control Panel > Action Center does:
Actually I have been here before almost 2 1/2 years go on the Comcast Forums (I go by USAF_E-8_RET over there) where we discussed McAfee/ Norton and the newish at that time Windows 7 Firewall. Interesting read if anyone is interested.
FWIW, my Advanced Settings, on the Windows Firewall page looks different now in NIS 2013 and Norton Security Suite v 6 (a 2012 product) than they did with NIS 2010. I am curious now if they have changed the Norton Firewall interaction with Windows Firewall.

I think both images are really saying the same thing, but in different ways. Note the red X beside the home network. If the Windows firewall was active it would have a green check mark.
On my Win 7 computer, when I got the dialog asking if I wanted to allow the new application, the message definitely was from the Windows Firewall. (The application in question was the downloader that the Dell site provides to manage driver downloads)
Can you reproduce this issue and post a screenshot of the message?
