The trouble booting or rebooting, could be,
a) The Pihar variant the system has is buggy or is conflicting in some way with your system, so causing problems to Windows
b) The infection is a little bit unstable or is briken in some way.
The main break and removal may need to be checked then scripted with Windows offline.
You can use the protected boards for malware removal like Bleeping Computer Malware Removal Board
If you can use tech support with Symantec, Tech Support now have the tool I created that checks and removes the Pihar BCD element only (leaving the rest of the BCD alone) in x64 systems, can be used on x86 systems to though. I have tested and tested on BCD's with and without the element before giving to Symantec.
The Tool get used first to check and if need be remove the element before any restart, after Symantec Tools can be used to break and or remove the rest.
After the restart due to the BCD being fixed first after any restart by say FixTDSS or NPE the "Windows will not boot does NOT occur".
This does not include systems that have combination infections like RenegadePrue.
Screenshot of tool from start to finish.
