I went through the process of creating a 2nd OS last night and the problem described above did not reoccur. If the problem to reoccur I've got a disk with ChkBtIni on it standing by to fix the issue, so I am going to put this issue to bed.

Since your problem is solved, buckup your boot.ini (from your root directory) and keep it for future reference.
A better (at my opinion) option (but NOT applied for DOS based systems (DOS, Win 95-98-Me)) for future installations, is to install your OSes at different active primary partitions.
(Just remember to set the partition active, before OS installation).
After installation, you can boot between installed OSes with the boot manager of partition magic (if you own it), from XP computer management (start->settings->control panel->administrative tools->computer management->disk management->right click on desired disk->mark partition as active) or with a free boot manager (if you don't have and don't want to buy partition magic).
GAG (from http://gag.sourceforge.net/ ) is OK for XP systems, while (the free for home users) boot us (from http://www.boot-us.com/ ) is more compatible with vista.
