I have "turn on caching" box checked. So when I do a full system scan, these files WILL be scanned right?
Yes, since it only deals with Auto-Protect; un-less the Files/Folders are in Exclusions Section Scan.

so with commonly used files, autoprotect won't protect these?

That is correct; if you turn on caching, the Files that you use almost on a Daily basis will not be Scanned by Auto-Protect.
Auto-Protect Scans Files that you work with, access or modify only.
If these files are in the Scanning section of Exclusions, then they will not be Scanned during any Scan, i.e. Quick Scan, Full System Scan.
If you do a Full System Scan Daily, then, chances are, you will be fine. For your computer safety, I would maybe think about letting Auto-Protect and Full System Scan scan all Files/Folders.
So auto-Protec has really nothing to do with a full system scan, right?
If I use file ABC a lot, then when I open it, auto-protec doesn't jump into action. But if i rarely use file XYZ, then autoprotec will check it out when I open it.
But then when I do nightly full system scan, files ABC and XYZ will be checked.

It depends on whether those Files/Folders are in the Exclusions; if the Files are not in the Exclusions, then they will get Scanned and if they are, then they will not get Scanned.
