I believe this is an internet explorer warning which usually appears when the security settings for IE are not configured to allow downloads. The below steps might be of use.

 

1. Tools -> Internet Options
2. Under Security Tab select Internet zone
3. Click on Custom level.

4. Under Downloads Setting select File Download and select Enable Option.

5. Select OK and On Warning Dialog “Are you sure you want to change the settings for this zone?” Select Yest us

But the OP is referring to upload of a pdf and not download of a pdf. Neither is it clear that the file transfer is instructed by IE as opposed to an ftp client.
